I searched the issue tracker for other issues covering my case, no issues were found.
GDLauncher uses a different save folder to standard minecraft. This affects backups and NBTExplorer. This should be documented in the FAQ

Personally I created a softlink from ~/.minecraft to ~/.config/gdlauncher_next/instances/vanilla minecraft/

May I ask what FAQ you are talking about? If you’re talking about the wiki page here on GitHub, you should be able to do that yourself.
